There're probably two options:

1. TIMELOOP EXPLANATION: Trunks comes back to the past, Black follows and it triggers Beerus into going meet Gowasu, everything follows as in the anime except the part in which Beerus kills Zamasu. In this timeline Zamasu killed Gowasu, stole the time rings and turned into Goku black.
When this Goku black went back to the present with Trunks, something happened and this time Beerus managed to kill Zamasu.

2. UNSEEN TIMELINE EXPLANATION: There's an unseen timeline in which Trunks saved Goku from the heart disease, but never came back (because he died in the future to Cell). In this timeline Goku was alive and probably managed to stop whatever came after the androids, but without Trunks' help.
Somehow Zamasu got to know Goku (the flashback suggests he fought Goku) and snatched his body. We don't really the circunstances which led Zamasu to meet Goku.

The 2nd one makes more sense, I think, but Toei seems to be going for 1st.

It's pretty much a timeloop in this case:

FIRST ITERATION: Black & Trunks appears, Beerus go check it in U10, Goku fights Zamasu, Zamasu turns evil. He gets to kill Gowasu and becomes Black;

SECOND ITERATION: First iteration Black goes back in time with Trunks, Beerus go check it in U10, Goku fights Zamasu, Zamasu turns evil. This time Beerus prevents Gowasu's death and kills Zamasu.

If they're one and the same, we have a paradox, and Black is alive simply because of the time ring's magic.

But why did things change from one iteration to another if we have a timeloop? We'll either get an explanation for that or Black isn't the same as the one Beerus killed, but a Zamasu from another timeline we didn't get to see.
