How they created a fake human soul out of nothing, how they managed to make the soul in the eva core believe it was real (especially Yui), and how they were able to control it. The whole point of having to put an existing human soul in an eva was because all living things had to have a soul and they couldn't just pull one out of their asses. Hell even the Seele evas were never properly explained as to what souls were in their cores.
