The consequences. If I kill someone and get caught I'll be prosecuted, locked up or executed. None of these make murder morally wrong though. Morals are something humans came up with in order to live together in society. The reason why incest, unlike murder, should be socially allowed is that it hurts no one as long as it's consensual. We didn't make the rules because we're "good", but just to be safer, so there is no logical reason to outlaw something harmless

Manami did nothing wrong, until the end but it was understandable since she was losing the love of her life and in her mind he was making a terrible mistake. She was right to tell Kirino to not idolize her brother, or anyone for that matter. She was too rational for the anime she was in and would undoubtedly make for best wife material, though Kuroneko is hard-working and reasonable as well (and much prettier).
