I've recently rewatched the first few episodes and it's not how I interpreted it.
So Miki (was that her name?) starts having 'hallucinations' (fulfill the prophecy, lain monitor) and memory blackouts, the Wired is starting to merge/interfere with the 'real' world.
I think she was being 'hacked' by the Knights, her self was being replaced by something else.
In the end they succeed, when she gets home she finds another Miki, but it's not her, when Lain comes down the stairs she sees some kind of ghost silhouette (Miki's mind/self/information) and meets the false Miki.
After that she's used as some kind of proxy, when she's not needed anymore she's left as an empty husk (the famous beep beep scene).

Yes, I thought it was pretty obvious, at that point the Miki in black was basically just information (reality is just a record, etc).

There was probably never 2 Miki's (physically), it was just one body, the memory blackouts are just her already being taken over by the imposter.

It's kinda sad actually, she's erased and no one even notices.

I feel like Texhnolyze was better at maintaining a specific mood throughout the whole series, but had way too many ideas floating around to make everything work. Lain feels a lot more focused in that regard.

I remember when I watched the show I thought a lot of the references and subplots were a bit pretentious jargon spamming and didn't go anywhere. But the main plot is actually decent and got resolved fairly cleanly. The art is also great. It's one of those shows I think you need to simplify in your brain to enjoy. If you want it to be a philosophical masterpiece it obviously can't deliver.
