This should have been pretty obvious. You know the law of conservation of detail? When they said there was a second subject, they didn't do it just to pass time of flap their lips, it was a plot point (just like the throwaway line early on in Valvrave about a test pilot, who then is revealed much later). When they started pairing off MC with her, you should have been able to put together one and one.

The company doesn't make sense. They have a literal fountain of youth pill, but are wasting it on NEET rehabilitation, which also brings up the question, what school would allow such a ridiculous program in the first place? Do the student's parents know this is going on? Does the government? The show itself brings up some ethical issues, but then dismisses them with jokes.
The next issue is the nature of the pill itself. How are their no serious side effects of a drug that restructures your flesh (and possibly bone) in as little as an hour? How does a reverse pill even work, does the face have some kind of "memory?"
The behind the scenes shit with the company and the inner workings of the pill should not have been revealed at all. It all brings up a bunch of questions that can't ever be answered with satisfaction. Would have been better to just leave it all mysterious.

I think that some bits were necessary to reveal to help with narrative points, but I agree that overall it's a can of worms.
The idea of revealing more about the actual company is to humanize the support and show them as just as apt to fuck up their lives as any other person, especially in the case of yoake who puts up the front of being the "overly-friendly-outside-yet-actually-conniving-inside" character when he's actually just a guy doing his job and is a big softy at heart. It also allows for drama and growth in the relationship between An and Yoake, but I agree, since they do reveal more about the nature of the company and "experiment (loosely)" it makes the audience wonder how the hell any of this could work. Technically the worldbuilding isn't the narrative focus so I can let that business slide, but it does come off as really poorly thought out.

When the program was first explained I thought the twist was going to be that the entire school was only NEETs, but no one knew because they were not allowed to talk about it. I think that concept would have been cool, but instead we got a mostly standard high school drama.
