The tone of the series is the real problem. You have two types of harems, ones that happen due to the MC causing women to fall for him one by one due to his actions, and ones that happen because of plot saying there has to be a harem. You go around being a beta nice guy and girls fall for you because you picked up their pencil? That's the first type. You are a magic guy who gets stronger the more magic ladies you fuck? That's the second. In the first kind of harem, the harem is incidental. You go around punching bad guys long enough and eventually there are literally dozens of women that want to have sex with you, but the point wasn't sexing women the entire time. Punching bad guys was the point, so that gets the focus and it's okay.

But a series like this? The whole point is the MC is is supposed to have sex with women, but doesn't? Why bother? Obviously the idea is to have an excuse to draw naked women fanservice whenever he wants, and the story isn't an actual concern. If the series didn't have so much fanservice and emphasis on breeding you could see it as a comedy series. The tone is too serious, the stakes are too high, and there is too flimsy a relationship established to make us care for his devotion to a single woman.

Sure it's purely mechanical so outside of manufacturing parts you can reasonably assume that people could figure it out. A book on Quantum Computing? Not so much.

It's a stupid situation here; where a society has effectively neutered itself because computers handle effectively all of the heavy lifting. The fact that without machines they would have faced starvation means that there aren't a significant number of female agriculturists and farmers to teach people how to manage farmlands.

as I pointed out though. the MC dismisses the 100 babies as insignificant. yet mathematically speaking they're more then enough. 2 men could repopulate the world in 42 years even without playing around with the baby's sex.

Worlds end harem is just a handful of chapters compared to a finished series. But going off the introductory chapters I will say that Y is better because it has a plot that (at the time) didn't make me hate the writer/artist for baiting me.

The problem with Y though is that it creates a situation where there are at least 5 ways the apocalypse could have happened then doesn't commit to any. That and the story is written as such that it felt really disjointed at times and towards the end you could tell that the writer was just rushing to a conclusion.
