Archers arm was always damaging him, so Shirou's internal RM kept trying to heal him, but it couldn't do it right so it kept fucking up. You see Shirou sprout blades in every route, they usually disappear quickly, but in HF they can't heal him faster than he's being damaged so they keep accidentally damaging him further and can't go away.

Its not due to Archer's UBW going into him so much, Shirou always has internal blades.
