I can honestly say that would have been one of the least optimal ways they could have gone about it for me. Especially considering how extremely insignificant interaction with Kyou is in Nagisa's, aka the true route, in the visual novel. She does her spunky girl thing a little bit, abuses Sunohara, and then fucks off towards the end of Nagisa's route in Clannad and then is gone almost the whole entire duration of After Story. Being friends for a year beforehand doesn't really warrant much else between them after how much time Tomoya spent away from Kyou and with Nagisa at that point.

I think what people fail to understand, regardless of how they felt about her, is that Nagisa is one of the few characters to actually have any impact an influence on Tomoya's character and development. Being only equaled in importance to character development by Tomoyo. Hence why Tomoyo got her own after story.

Unfortunately, Kyou isn't that deep and never was. Tomoya and Kyou were perfect for each other, and from a storytelling perspective, that's the problem.
