Lelouch and Suzaku were never meant to be the focus so much as cameos so it stands to reason they'd be less involved than Akito, Leila etc. Anyone who seriously thought they would completely become the focus is either traumatized by stuff like Seed Destiny or just doesn't know how this shit works really. The series was obviously hand tied a little on what it could do though considering it had to serve as an interlude between season 1 and season 2 of the original.
