Look, it's very simple.

Shinji failed. The world ended. Or rather, NERV's plan succeeded perfectly and everyone got sucked into Instrumentality. The last two episodes are about:

i) Shinji suffering a total mental breakdown.
ii) Resolving his issues so he, too, can turn into orange juice.

Basically, the Evangelion TV series is about SEELE fighting to save the world until they could end it their own way. After beating all the Angels, they pulled off the apocalypse. And it was all thanks to Shinji, Rei and Asuka, the poor deluded saps.
