The implication is that the Gate Gods normally prevent Earthquakes, but the Time Slips was such a big deal that even gods can't prevent instability. One assumes that the Earthquakes are just a symptom and not the effect of the timeslip directly.

For all you know, the dispersed effect of the tear gas may have made no difference to them in the end.
Ideally, the JSDF should have used their vehicles to move outward and harass and discourage any advancing armies when they realized there were any troop movements toward Alnus. But that assumes they did some kind of scouting, which it seems they didn't even though they had so much time to do so.
