Saten becoming a mecha protagonist overnight was my favorite.

I watched the anime first. The filler didn't feel out of place. I was actually bummed to see they weren't in the manga.

The anime-only stuff isn't canon and she goes and asks them for help when 2-3 episodes ago she was hiding the clones and her struggle from everyone but touma.

Sure, STUDY and their plan was a joke the point where fucking saten could take them all on herself, but that was still really annoying to see. Only kuroko gets involved in things like that and even then, she still doesn't know the big picture.

I liked G-reco, and i think clusterfuck isnt the right word, but you still have a point. I feel Tomino gets too ambitious, comes up with all these great ideas and it either comes out sub-par or he doesn't flesh it out and it gets cut to pieces. Its why you need an editor to help focus you.
