It looks like they become friends again in any of the timelines where Mami survives, Sayaka becomes a magical girl, and Kyouko and Sayaka don't end up killing each other. Kyouko was shown fighting in a group with Mami and the others in one of the timelines, and in the timeline at the end of the original series.

I don't know all what Homura changed when she remade the world. The fact that Kyouko is in Mitakihara and not Kazamino makes me think that she isn't with her family though.

It makes me wonder whether there are timelines in which Kyouko and Sayaka do end up killing each other. Or one of them ends up killing the other. If it isn't the case, then I suppose that must be because Kyouko wasn't trying to kill Sayaka in the first place. And obviously, Sayaka could never win against Kyouko even if her intentions were to kill her.
Which brings forth another point, Kyouko and Mami do end up meeting again. So the reason for Kyouko coming back isn't just because she wanted to reclaim the territory after Mami lost it.

If they're magical girls in Homucifer's world, her wish must have still been the same.

Madoka would definitely contract if Sayaka is about to be killed by Kyouko. Homu knows it. So Homu won't let Sayaka to be killed. We saw this in the series. But I can't be sure. If Madoka couldn't be there when Kyousaya fight for some reason, then Sayaka might be killed by Kyouko, and Homu doesn't give a shit. I thought about it a little more. I think this is how it would happen.

Madoka makes her wish. She leaves the timeline immediately and goes back in time to some point before Sayaka made her wish. Going all the way back to when she met Sayaka would be overkill I think. I would imagine it would be around the time Homura goes back to, when all the nonsense with Kyuubey happens. I guess it depends on the wording of her wish. If she wished to redo her meeting with Sayaka she would go back far, but I doubt she would say it like that.

To Homu and everyone else around Madoka she just sort of disappears. This version of Homu goes back to try and save Madoka all over again. From here there are two possibilites, depending on whether or not Madoka went back further than Homu.

1) Homu goes back further. Timelines diverge. Since Madoka left first, she enters a timeline with the same iteration of Homura as the timeline she was just in, but retains her memories and magical girl abilities. As she goes back in time over and over, she remains with the same iteration of Homura.

Homura from the timeline where Madoka made her wish goes back to a timeline where Madoka is not a magical girl. Things proceed normally for her after that.

2) Madoka goes back to before Homura. When Homura goes back in time, Madoka is already a magical girl there, since Madoka has now rewrote history. They stay in the same set of timelines. If Homura goes back before Madoka at any point, they will be on diverging timelines again though.

At least that is how I think it would happen. It is an interesting idea. I wonder if there are any doujinshi that expand on this?

Memes aside, the "what if" of Homura falling in love with or rather, latching ontoSayaka, or anyone other than Madoka for that matter, really does intrigue me, mostly because of the questions that arise from it.
Would she be any more or less mentally stable than she is now had her heart followed a different path?
If more, would she have still become the "Devil"?
If worse, would her new universe be the same as we see in Rebellion, or would it be more corrupted?
Would her personality have altered differently than what we see in the series, and by how much?

So many things to consider with a character like Homura, especially when so much of who she is depends on a single character.

Sayaka lacks the determination and fortitude that Madoka has, and she also has trust issues. All signs point to Sayaka being a baka for almost 100 loops, then Homu finally giving into despair and either witching out or suiciding.

The only non-canon pairing that could come close to a good end would be KyouHomu. Either they would both die together in battle or win and end up slumming/witch-hunting for the rest of their days.
