I have a theory. Annie is connected/related to the Reiss bloodline. Why? Because Annie had the ability to call on the titans, not too dissimilar to how Zeke can control them. Pixis even calls the coordinate power "Eren's scream".

Also, female titans are rare, the only ones we've seen are Freida's and Annie's, despite seeing more women turn into androgynous titans (Connie's mom, Ymir). Rod Reiss even refers to Freida's titan form as being the top of the line. It would also make sense for why Annie was chosen to go on the mission with Bert and Reiner even though she was a filthy outsider. Her bloodline was too important for the shifters not to use.
