In some interviews he pretty much flat out says that he got censored and had planned a KirinoxKyousuke ending for a long time. I assume he felt that it wasn't clear enough so he wrote a short story that further proves that their romance didn't end. The problem with all that is that the anime butchered a lot of Kyousuke's and Kirino's character development but still went with the canon end so it seems really like a shitty cop out. It didn't help that a lot of subs mistranslated the crucial line about life counseling.

Never watched the anime, so I can't speak, but the manga ending was extremely rushed and took away an extreme amount of character development. It also didn't conclude anything, it just gave us a summary on what happened to each girl. Then the end was literally a goodbye message.
Luckily Negima's sequel has been pretty good so far; I hope he's able to properly conclude Negima through it.

Alright, I've watched the whole anime, and from what I've seen Kirino appears to act like nothing but a cold, selfish abomination towards Kyou in nearly the whole show. Even when he does nearly all these things for her, she shows no consideration for it what so ever. There was maybe only two points I can recall where she does show her admiration and sympathy for Kyou in the maids scene and where she's comforting him after he gets dumped by Ruri. But then she goes back to her unbearable bag of old tricks again and it just seems like nothing is developed of her character from there that leads to her falling in love with Kyou. Which makes the ending even worse since there doesn't seem to be any build up for Kirino to even consider wanting marriage with him. Also off topic but I understand that nothing is developed with the parents because of who the hell is going to tell them. But seriously how the hell is Ayasr gonna feel about this?

That's one the the most common problems. The anime butchered her character, cut many of her dere scenes while leaving in and even adding some tsun scenes. Most of her development was also cut.

As I said above, that should have started to noticeably change in the middle of S1 and shifted towards completely dere around mid-late S2. In the LNs she apologizes I think 3 times for her behavior and only one barely made it into the anime.

We actually don't know, she did not get any scene after her rejection. The general consensus after a few hundred Oreimo threads is that she got over it. At the end she accepted that she never actually hated Kyousuke but only lyed to herself to stay friends with Kirino. That lie isn't needed anymore as she became more and more accepting of Kirino's hobbies, I highly doubt Ayase would let her friendship with the Kousakas end over this. She really isn't as much of a yandere as the anime made her out to be.
