I don't think the plan will involve changing Touma much. Touma is just important for certain thing's in his plan. Like how they said that Kazakiri meeting Touma and knowing that it could be killed was important for its crystallization.

He might make use of Touma's anti-magic abilities if someone is resisting the eventual complete activation of the imaginary numbers distinct.

It's implied in the Volume 13 epilogue that Touma is important for Aleister creating something beyond level 6. It seems like this is either referring to Aiwass or turning Accelerator into an absolute being.

Touma working together with other protagonists is usually pretty good. The last time we got that in NT12, Hamazura beat his Touma's ass in their fight and was the one that proactively took action when he pushed Touma back and said to let him handle the situation.
