UBW threads were only as bad as they were because of Zero, for a couple of different reasons.
First, we had the secondaries who watched Zero but didn't follow through in any way between series. They came in expecting more Zero, and were disappointed in the lack of that Urobuchi edge, and proceeded to shitpost about it.
Second, related to the fist, were the people who missed the Zero boat, but still heard about it and watched UBW. Or the people who'd heard about the 2006 series, or the VNs, or Kaleid Liner, or whatever else. They were largely similar to the first group, though. They shitposted because the series didn't meet their expectations.

The Ilya scene in episode 15 served a purpose. You, the person reading and watching, are supposed to care about Ilya at this point in the narrative. In the VN, you've read Fate and by the time that's done, she's happily living with Shirou, so in UBW, it should shock you that this person you've come to care about is dead.
With UBW, they didn't directly have Fate to tie into things, and while it's true there's the 2006 series and the VN that they could have just told you to look at, there was still Zero, which Ufotable had made, and Ilya was a character there, so what they did was bridge some things regarding her and the events from that story into UBW. It was a bit patchwork, but I see the intent.
And really, Archer is the villain of UBW. He's the biggest enemy Shirou has to overcome. His own future and the worry of his doubts about his ideal.
What Gilgamesh functions is is as a final obstacle for Shirou to overcome and a capping off of the themes of UBW.
Shirou, after dealing with Archer, is resolute in following his path of becoming a hero, and while that's all well and good, so far it's mostly just been talk. He needs to prove himself, and so the story presents Gilgamesh.
Gilgamesh is the /King/ of Heroes, and has a plan that would essentially destroy the world. He's the toughest guy shown in the narrative thus far, and Shirou is placed with having to overcome him.
Thematically Gil works great, because all throughout the story there's the theme of imitation. Shirou is an imitation hero with an imitation ideal whose own powers are to imitation. Gil is the original hero who owns all the original weapons, and has a plan that starkly goes against Shirou.
To prove himself, to prove he can be a hero, and to prove that an imitation can surpass an original, Shirou needs to defeat.
Gil really works as a neat little bow tying up everything in the story.

I like the Caster arc. It removes Shirou's training wheels and forces him to learn to be capable on his own. I also like that it doesn't end back at status quo, with Saber as his servant.

It should be fine. Soil of Genesis is tough, but it's not as if Nrvnqsr himself is invincible. Arcueid was able to destroy a number of Nrvnqsr's bodies with pure force. Considering how huge and powerful Excalibur is, being the second-most powerful direct damage Noble Phantasm in the series so far, it should be able to wipe out all of Nrvnqsr's bodies in one blow.
After all, at full power, it can even take out all of Berserker's stock of lives.

In the Moon Cell, some Servants' abilities get boosted. Archer, for instance, can use Gradation Air to recreate divine-forged weapons, something he wasn't originally able to do on Earth. Solar deities like Amaterasu are granted an inherently higher position. All myths are considered true, so Bodhisattvas and primordial deities have unfathomable power.
Meanwhile, other Servants get gimped. It doesn't matter much in this case, but Gilgamesh is actually technically weaker in EXTRA, due to the Moon Cell being unable to render the entirety of his treasury properly. Of course, in the long run, it's not really an issue, since not even Gilgamesh is aware of the full contents of his treasury.

It's canon, but you're overestimating how amazing it is.
It has diminished returns the stronger your Servant gets. For Hakuno, whose Servant is at their weakest state possible, it's a great boon, but for other Servants, it's little more than a minor boost. A little bit of insurance. That's why you never run into anything with all A-class stats, unless that's actually the Servant's natural state. It's much easier to go from E-rank to C-rank than it is to go from B-rank to A-rank. There's also a Servant's natural aptitudes to consider.
Basically, Alteration of the Soul is just a minor power-up for most Masters, and an equalizer for Hakuno.

Well if the definition of a Servant is a "Heroic Spirit temporarily summoned into the world (or in this case, the SE.RA.PH)", then no, Arcueid is not a Servant. Up until Fate/EXTRA, the term "Servant" was used exclusively for Heroic Spirits. In fact, Servants aren't even exclusive to Holy Grail Wars. Any Heroic Spirit summoned under similar conditions would be called a Servant, Holy Grail or not.
Fate/EXTRA does blur the line a bit, though. Fate/Grand Order blurs it even further, since it has Merlin, Scathach and Da Vinci as Servants, even though none of them are Heroic Spirits. After all, you can't become a Heroic Spirit if you can't die.
Actually, if you think about it, the line was blurred from the very start. Saber herself was never a proper Heroic Spirit at all, since she was taken from just before her death. And once she goes to Avalon, she completely loses her prospects of becoming a Heroic Spirit at all, since she's technically considered to be "alive" by the world.

Again, going into semantics, but the term "Servant" actually predates the Fuyuki Grail War, as well as the Moon Cell's usage of the term.
A Servant is any Heroic Spirit summoned to the present era under "improper" channels. Only the world can summon "proper" Heroic Spirits. Aside from the world, it's apparently possible to summon Heroic Spirits through other means, including through the Holy Grail, but these summonings can only summon "copies" from the Throne. These copies are Servants.
The Moon Cell obviously works differently. In the case of the Moon Cell, Heroic Spirits and Servants are exactly the same thing. Under ordinary circumstances, Servants exist for the purpose of protecting the Moon Cell, while in the Grail War, they exist to serve their Master and assist them in achieving the Holy Grail. Arcueid is an outsider, an interloper who was never supposed to be there.
However, much like in Fate/stay night and Fate/Grand Order, the line is heavily blurred here as well. The Moon Cell only employs HEROIC SPIRITS as Servants. Divine Spirits like Amaterasu and Bodhisattvas like Saver shouldn't really be under that category and don't have the same functions as proper Servants. But if they desire, they can negotiate with the Moon Cell for the right to become Servants. In Tamamo's case, she had to give up a huge bulk of her power to be Hakuno's Servant. So basically, she's a Divine Spirit who, through the power of negotiation and compromise, was allowed to become a "Servant" for the Grail War.
Under that definition, Arcueid is technically a Servant, except instead of "negotiation and compromise", it was mainly just her having no idea what she was getting into and signing the fine print without reading it.
But for the duration under which she was contracted to Gatou Monji, she was technically a Servant. On paper.

It didn't allow Tamamo to take part in the Grail War without shedding the grand bulk of her power, and it even banished Gilgamesh to the deepest reaches of the Far Side. The Moon Cell can't really restrict Arcueid's power without taking away her sanity. If she had her sanity, she could just ignore the Moon Cell and leave whenever she wanted, something that ordinary Servants would never be allowed to do.
