That's easy to explain.

1. Shin's plan might be worse for the planet/dimension/universe than the Emperor's and they had a grudge against him.

2. C.C. was already directly involved in the Emperor's plan and ultimately decided to oppose it.

3. They were aware that Lelouch and Suzaku were going to be facing Charles.

4. They might be further weakened by the events of Akito and won't be able to take action.
