When I first read those chapters, I thought Seo was going out of his way to pair a once-major love interest off with the least-threatening-to-the-audience/MC's masculinity-guy possible, but because the MC is Haruto, the only way he could do that is by creating a character who looks and acts like he's 12(and not necessarily a 12-year old boy, either).
Even before he shows up, he's described as not really a looker, and fragile-looking.

Nanami should've been easily able to secure a boyfriend who made Haruto look like the biggest bitch who ever lived, instead she somehow ended up with just about the only guy who looks like a bitch next to him

That seems to make a certain amount of sense, given that Seo's protagonists seem to get progressively less masculine with each series.

People quite rightly called Yamato a wimp, but he was at least an athlete, wasn't especially introverted, pursued his love interest shortly after falling for her, eventually became his track team's leader & knocked up his bird while still in high school.

Haruto was introverted, spent 3 years too afraid to approach the girl he liked(even then he only managed it because another girl did the work for him), didn't lose his virginity until he was in his twenties.

Yuu is a short-arse who couldn't look people in the eye, barely spoke, and originally spent all of his time dicking around on twitter.
I wouldn't be surprised if we never saw him have sex.

The Tokyo arc's especially dumb and contrived.
Seo decides to break the main couple up, but he comes up with rather forced circumstances to do it - Eba's been guilt tripped into dating a dying guy.
Haruto then goes to Tokyo, acts like a stalker towards Yuzuki, hanging around her school, home and other places he thinks he might run into her, largely because Yuzuki won't bother speaking to him directly and setting things straight.
By an amazing coincidence, Haruto's new best friend turns out to be Yuzuki's new boyfriend.
Kazama's also supposed to be this fantastic, stand-up guy who always thinks of others, but you know, he guilt-tripped a chick into dating him, which is pretty damn low, and kind of torpedos the nice guy thing.
Yuzuki, who was originally an outgoing, clumsy, scatter-brained & upbeat girl is turned into a depressive, mopey wimp, pretty much erasing her appeal.

To be honest though,despite all this, I didn't actually hate the Tokyo arc when I read it, probably because I picked up Kimi Machi at that point, so I didn't really care about Eba(the arc givves you little reason to), or see what Haruto saw in her, and didn't care much about Haruto either, I was mostly just curious as to what it was about this manga that drove anons mad(I was lured in by a sticky. Hey, remember when we used to talk about the Rage-train?)
I think to truly rage at that part of the series, you'd need to have started from the beginning(or have standards about writing)
Once I went back to the start of the manga, and started following it regularly, it did start pissing me off, though the Tokyo arc still doesn't bother me,even if I consider it stupid.
