I don't think there's any issue with a realistic lesbian character, it only added to the story. It was nice to have a lily who wasn't just put in as yuribait or as some sort of raging lesbian gag character.

Not just about Midori, but Tamako Market in general was a show without any sort of huge impactful, life changing events. It was a slice of life in the purest form in that it was mostly just ordinary life with almost no conflict.
How is that bad? Seems pretty realistic at that age frankly. Why did anything need to be "done" with it rather then it just being there. It impacted her character and internal feelings and provided some flavor for how she interacted with people despite staying in the closet. I don't see why it should be required for her to make it affect her life beyond the absence, if she decided it just wasn't the time and place that'd be pretty normal.

That's an oversimplification. Some 12-year-old boy living in the West has never been in a relationship, but he will still read comics about heroic men punching bad guys and kissing their girlfriends. They can enjoy stories with strong, proactive male characters, even if they can't necessarily identify with them.
With Japan, you already have a culture that emphasizes politeness and meekness. Then add to that socially awkward, bitter otaku virgins and you have a whole class of people with fucked up views about how men and women are supposed to act around each other.
