The scream that follows after pic related always gets me.
That scene at the end of "Ganymede Elegy" where she's shooting at him but her hands are shaking so badly that she can't hit him but he keeps walking calmly towards her and then she gives up. Man, I'll never forget the first time I saw that episode.
Despite what people say, i think The end of evangelion is a masterpiece, and an absolute blast to re-watch evertime.

It's just a projection if I recall, they couldn't interfere if they wanted to. In Japane they would probably close the door and pretend nothing happened. Maybe say sorry and bow to the man beforehand.

From the point where Rei's ghostly hand goes trough Maya and she starts losing her shit until the very end, i'm glued to the screen every time.
The first episode of NGE when Rei falls out of her bed and Shinji picks her up, his eyes set on his father and the huge robot. If it weren't for this scene I would never watch anime again.

Don't have a link to it or picture of it, but the proto-EoE scene at the end of Honneamise with the montage of human development and civilization was a climactic end for an absolutely amazing film. It's always interesting to watch through Anno's pre-Evangelion works to see how he slowly centered on and coalesced the themes, character motifs, and cinematic techniques he finally all combined together to make Evangelion. It's watching an artist's ideas evolve toward their pinnacle in film form.
It's impossible to pick a favorite, but the entire finale and pic related hit me the hardest.
The beginning of Ninja Scroll. Specifically, then all the ninjas are flying through the trees and then this enormous blade flies out and cuts them all to pieces. That movie did a lot to make me an anime fan.

Shinbo's direction + Nisio's dialogue = perfect. People seem to love the scene at the end, but that would be meaningless without this scene to get them there.

The berserk anime was seriously one of the best ever made. I hate all the mangafags who say it is inferior to the manga. Legit 10/10 in my book. If only they had continued it.
Movies were a huge slap to the face, everyone was excited when they announced that they would do more than just up to the eclipse, and then they stopped right where the anime stopped.
There's this scene in Gosick, the first scene where Victorique lets her Tsun drop a little;
She's on a train watching the sun set, it's bright yellow light against a dark sea of green. Kujou remarks that he's surprised she's so captivated, since Victorique has only ever complained about everything up to this point.
She looks somber for a moment. "I don't dislike beautiful things." She turns towards him, the Tsun defense comes back up.
Something about that scene always stuck with me.
Man, this and the "post 10/10 episodes" thread yesterday have been bringing the feels.
There are a couple parts the anime left out which would have made it better, notably
most of the interactions between the king and his daughter which give a lot more credibility to the king getting so mad. Though I did like scenes where Griffith stares people down a lot more in the anime than the manga, and the voice casting was fucking awesome.
This scene was so good it made the awful ending worth it.

This show starts off as boring bullshit with pointless characters (I was about to drop it a lot of time) until whenHachimaki quits his job and it starts getting interesting and all of a sudden shit getst real.
Imagine pic related on that situation. Now THAT would be some edgy scene.

The music, the realization, the best character refusing to run away. It's a great end to a great show.
A close runner up would be the last bridge scene in Tatami Galaxy for similar reasons. Watching that Paranoia Agent clip made me realize how similar the two shows are in their endings.
A lot to choose from but this one is up there.
God there was some stupid shit in gunbuster. Still, the attention to detail, incredibly strong characterizations and accurate portrayal of physics (Outside of the ultra-man tier space battles) totally saved it.
The entire last fight was great and the ending of course is one of the best of all time.

So throughout the entire show she's like, "Fuck the club." and then there's this release where she comes to terms with everything and you know, goes all out. You can see the price she pays each time, too. It's intense, it's personal, and the costs keep getting higher, but she keeps paying them.
And the entire thing is ruined because of LOL UNIVERSAL RESET BUTTON EVERYONE IS OKAY LOL

That scene, Nicholas' death, those two were really potent scenes. For me though, what stands out is Milly after Wolfwood dies. She's this 100% positive slightly naive girl throughout the show and then you just see her go all to pieces.
