Seriously by the end, it's as if Madoka wasn't even relevant anymore, especially when these two had more development and screentime that extended past their characterization in the TV version.
You know, it really is a bit odd. Madoka was a plot device. She didn't get to do much of anything, other than be an excuse to have Homura in a weird semi-barrier and give her super powers.

Homura, hence why we even got Rebellion (though Aku!Homu was Shinbou's idea).
As for Shinbou, he's been pretty vocal about his favoritism for Sayaka and wanting more screentime for her ever since the time of the TV series.

That was Shinbou. A lot of Homura's personality and style are very Urobutcher, right down to the use of firearms.

Not quite, it just kinda stopped and put on an indefinite halt. It gets even worse when you consider how the film adaptations of the TV segments removed some of her developmental family scenes in favor of, you guessed it, more Homura and Sayaka screentime/script adjustments.
