Then the ending does a 180 and, with no real explanation, undoes everything. Hell, no one even mentions trying to heal themselves, the only time healing is mentioned is in the context of just waiting for it to go away like they were told it would, which is clearly established as a lie.

The show I think is a criticism of Japan's idea of worshiping war heroes in a religious sense. The girls who originally sign on just to beat back the enemy and protect themselves find out the cost the Taisha hides from them. The Taisha are like the military in World War 2 where they act independent of the religious and cultural leader the Emperor/Shinju. With the State Shinto government, Togo's nationalism and parallels to war against the vertex being unwinabble similar to the war against the allies it's easy to tell the show was playing on those themes.
It depicts the heroes as battered war heroes who are worshiped but would rather just live normal lives, Sonoko in particular illustrates that. The end of the show is the heroes almost betraying the Shinju/Religious Head but save it in the end. The Shinju then decides pressuring the girls and putting the sacrifices on all their shoulders is not a good idea and reforms the system.
So although its not a perfect allegory the series is sort of criticizing that culture of worshiping the sacrifices of soldiers.

First, I think you're stretching with that. The hero worship aspect is only touched on as exposition and we're never actually given the viewpoint of the worshipers, so it doesn't make sense that they were trying to bring that aspect into view. It's used more as a reward of sorts for the show's main dichotomy of heroic duty versus personal happiness, a promise that their sacrifice will not be forgotten by those they give everything but their lives to protect.
Second, a happy ending wouldn't really support a criticism of hero worship anyway. Any criticism would come from that hero reverence and reliance being what forces people into sacrificing themselves (which wouldn't be particularly compelling in this setting since that is the only thing keeping the world alive), but having them turn out unscathed due to their heroic resolve does nothing but validate their choice to put the world above themselves.

The status quo was they fight monsters of the week until they are all logs but Togou sped it up by shooting a hole in the wall and attempted to get Shinju killed multiple times. Except for Yuuna cause she pulled the last Mankai out of her ass or something.
The Sonoko After LN chapter sort of elaborates on the point Yuuna convinced the Shinju to change things.

Except that the betrayers are all convinced to come back to the status quo and just accept how things are as there's still at least something worth living for. They didn't betray as a way of sparking change and they didn't protect the world in the hopes of getting healed, it's all done for personal emotions and beliefs. The story would definitely make a lot more sense if the Shinju had been established as a character playing an active role in the world, especially one that doesn't fully understand humans, but the fact is that it was never shown as anything more than a plot device in the background. It would just mean that future yuushas would have to go through the same thing. As long as there are always heroes/sacrifices then the vertex need never win. In fact, the ending does nothing about the vertex problem at all. The Shinju never had the power to stop them so there's no reason to believe that they won't still attack and that heroes won't continue to be used to stop them as they always have.
The only thing that's changed is that the yuushas, at least the current ones, didn't have to keep their disabilities. Which still doesn't make any sense when them being taken in the first place so heavily implies that it's necessary and irreversible.
Maybe it is just a god awful sequel hook and other material explains it, but as a stand-alone work the ending is atrocious. It doesn't fit with the established lore and it weakens the emotional impact of the character's sacrifices.

Those are pretty strong morals. I'd say it's the sudden happy ending that lacks a solid moral. And there's a lot of variation a sadder ending could have had, too. It could have been anything from them being bedridden looking over the new generation to sitting in the clubroom eating cake and laughing while still disabled to killing the Shinju and freeing themselves at the cost of the world. A 100% happy, no-consequences ending is about the only thing that doesn't work.

The darkness was there to make the return to their daily lives important, not because it was trying to be depressing.

The happy end is not an issue. It's how they got there.
There was absolutely no sign that the mankai disabilities would be cured. Sonoko went on for years without being cured. The Taisha said they were working on it, but they are essentially a faceless entity that may be nice but may be just as manipulative; it would have been more believable if we had a Taisha character in the show shown to be working hard and making progress towards curing the girls. Hell, maybe even make it Karin.
I too wanted the girls to get a happy ending, but I also think that plot integrity should not be sacrificed for it. Unfortunately a lot of Japanese writers including the chucklefuck who wrote this anime think otherwise; they think that the more characters suffer, the more justified it is to use a huge asspull to counterbalance that suffering. The truth is that it sends a message to the audience that their emotional investment and yearning for the characters to overcome their strife was worth NOTHING since the source of said strife could have been fixed at any time by the faceless Taisha.

The anime never really makes this point, as the Shinju's train of thought is never shown, but it does make sense thematically. The choice between living happily through ignorant hope and facing a dark reality head on is core to everything the show does. An explanation that bringing all of humanity into the struggle to survive and using some of their lives as sacrifices instead of taking parts of the heroes would make enough sense and add a bit of moral grey that would be nice, it's just a shame the show never goes into it.

I don't really see this. The whole show had a pretty consistent tone, sans the last episode. Foreshadowing and a slower pace gave it made it more a creeping dread than a series of big whiplashes. That's one of the nice things that sets YuYuYu apart, instead of a big reveal instantly sending the characters spiraling into depression it has them return to their normal lives while slowly working out how true it is and how deeply it changes things.

Her dub VA is also someone known for their soft voice, so it's not an accident.
Everyone else ranges from meh (Tougou) to bretty gud (Karin), and Itsuki's voice is pretty decent considering its her VA's first voice role. It's not amazing, but you could do worse if you want to show it to your little sister or something. They also keep the Japanese Inori no Uta in Episode 4 and 9, which is fortunate.

Be honest, how many time have you rewatched the anime? I have done it around 10 times. And that's without counting the times i rewatched while it was airing.
Was anyone else sort of bothered how in the beginning of the show they just started name dropping things without really explaining what they were? Like what the fuck is the Shinju Sama, who the fuck are the Taisha. Kind of annoying that they just keep on talking about these things and we don't have any really concrete idea of what they are till late in the show.

It's just anime-hair color at work. Yuuna's hair is red while Anzu's has this weird color. Neither of them seem like the type to dye their har, and I believe most school in Japan forbidden that.
If Tougou's right about how their recoveries worked, I wonder if Sonoko's going to be pretty major in the second season. If they're getting new faculties from the tree rather than having their old ones returned, then Sonoko (and maybe Yuuna, but whatever went on with her will probably turn out to be something different entirely) is practically 100% divine at this point.

The thing is the show dragged its feet way to much to actually get around to those explanations. In the beginning we have fuck all idea of what the Shinjua sama is outside of "important tree." Same with the Taisha. They're just namedropped and we don't know anything beyond "organization that the girls report to."

No, you're lazy. Exploring a world through the people who live in it is far, far more interesting and engaging than being thrown an awkward, unnecessary explanation at the beginning in case you didn't feel like paying attention.
