Because Rei is more original, well-developed and more meaningful than Asuka. They're both pretty but Rei stands out more and has a more compelling story, and has a relatively active role in the plot.
Rei's story bored me to fuck. Her struggle is based around not having any sort of identity or anything to base her existence on. It's a little mind numbing to watch.
It had the potential for so much more, too, especially considering the revelation that she's a clone later on in the series

You're bored like a ADD tween is bored of good film. You're not smart or patient enough to understand or enjoy.
The struggle of finding yourself makes for a great story. You can involve the people you want, and for Rei it's especially great since Rei has another, different reason for being puzzled.
It's not just teenage angst with Rei, but she's seen and experienced some bad shit that'd give any philosopher something to think about.
I found her story to be great since the answers were legitimately hard to find. But Rei manages to find them in the end, and that was really great.

I don't think those ideas were explored nearly enough and I ended up being disappointed. As I said, there's a lot of potential there that I thought was unexplored. but hey, its been a while since I watched it maybe I'll rewatch it and consider that this time around

No matter how you look at it, that is a good thing. Because Rei came through in NGE, and her story was put on paper in a way that didn't "steal the show". In the end, you wanted more because just like you said, and I agree with - there was so much potential here. There could be more.
That in itself goes a long way in validating Rei for perhaps not a MC-role, but a larger role in general.
ive never understood the premise behind the asuka/rei debate anyway. eva is not a show that you should be arguing about whos the better waifu in the first place so usually it goes from which character is written better and then devolves into shitposting
I agree. All the stuff with her mother, her initial love for her Eva and then her becoming a woman and losing sync and everything would be cool. If her and Shinji swapped. But it would really just show all the same stuff just some different perspectives for some scenes.

Not only would it work, it could be expanded upon and you could have at least 3+ more scenes where Rei meets her past and a discrepancy or connection is made clear.
