I think it's mainly because of S2Ep11, which almost everyone can agree is the best YRYR episode. Well, that and the way more characters were developed and brought into the fold.
While I wasn't too impressed with the first three episodes I have to say that four and five have considerably changed my view. This season is doing quite well and is still a credit to the series the way I see it. The manga is just as good as ever and the adaptation is faithful so it's hard to really go wrong. Sakurako being unable to write the correct kanji was hilarious and TYO even added an extra bit of cuteness to the scene where Chitose is trying on all of the different outfits.

Dogakobo was funny but also tended to overdo the humor and after two seasons the jokes had become horribly repetitive. TYO is more subtle with the humor but on the other hand removed too many things that were beloved by the fans, like the AKKARIIN-intro.
As someone who didn't enjoy S2 that much because of the repetition of jokes ad nauseam I don't think any of the two is better than the other, they're just different. But dokakobo came first and thus it's the norm against which TYO is being measured.
