Archer's memories are a bit aloof and, at least as much as I remember, you don't get many hints about when or why he begins to remember stuff.
In Fate route, he seems to remember a bit too late and if he hadn't held Berserker for that long, the trio wouldn't have made it out.
Even in UBW, he doesn't want to kill Rin. He always tries to put her out of his way.
So, in a way, while he might have wanted to kill Shirou at that point, he must've thought that he'd get another chance. One where Rin wouldn't die, for example.

Data-book confirms he remembers everything by the second day he's summoned, when Rin tells him her name as it all starts coming back to him.

If he can talk him out of this path at all then that's fine, killing him is a last resort in a sense.

Though the fact that he hates him is pretty set. He has chances, but he's not trying to act on every one of them. Early on in UBW he's always trying to break him down with logic.
