Shirou wanted to kill her 2 times, Rin wanted to kill her and they had good reasons. They still tried their best to help her, and gave everything for her. Also I am pretty sure she almost kills Rin when she goes berserk.

After manjew gave her the confidence boost it never truly came from her when she was normal, at that point she was everyones enemy because she was going insane.
