Honestly, he's more overpowered than 10 LN protagonists combined, but the stories work mostly because it treats him as an inhuman entity rather than a high schooler the author tries to get you to sympathize with and "rounds out" with superficial flaws.

He attracts women, yes? At any rate, an amazing penis, but it's not like there's any real recurring cast of note so the individual character dynamics aren't crippled by haremshit.

In the best Golgo 13 stories, he simply becomes the herald of the climax, a more passive entity that lets the plot unfold to the point where they need someone dead, up until it's time to start shooting motherfuckers, and his abilities are only relevant to what they need it to be. The extensive research the mangaka and his team do for the more technical stories helps too.

All in all, when you're not emotionally destroying a man and crushing his soul(see the most human incarnations of James Bond) or treating him like a Looney Tunes character(Lupin III), I would say Golgo 13 is the best way to handle the use of an "all-powerful jack-of-all-trades" character.
