Yes, he is extremely close to Shinobu. Their relationship is closer than Araragi and Hitagi's could ever be. But his relationship with araragi is completely different from his relationship with Shinobu. They are symbiotic. He loves her as he loves himself where as he loves Crab as an actual lover.

This is wrong. Araragi loves Shinobu as a separate entity. Their relationship may be physically symbiotic, but they still have separate bodies, thoughts, emotions, and motives. If they really wanted to split it off, they could ask Gaen to do it. I don't know what else you need in order to be a separate person in any way that matters.

Not many people would be so tolerant as to accept that sort of side relationship. You might be able to justify it as a sort of familial or fraternal affection that normal couples have to accept in almost every case, but I won't buy it if you tell me that there is no romantic tension between Araragi and Shinobu.
