Gilgamesh did not have his Excalibur blocking armor, which would have made cutting off his arm impossible when pulling out Ea. It also means that Gilgamesh would have been able to physically bull his way in the fight and just punch combo to death.
Without his armor, his entire body becomes targetable. With the armor, only his head becomes targetable. Even Saber could not target his head with him just blocking with his gauntlets.
That's how much of a gamebreaker that armor is.

From the scene where Kirei is lifting up Shiro asking him what his wish was, the reply being that he'd never undo what was already done, I had the impression that all along he never once thought against changing the past, but working on the future. For the second, I think mine is more accurate, since it's Archer of all people to come kill hm. And for the third, in the (true) end, Shiro still ends up going for both: The girl and his desire to be a superhero.

I doubt the armor would have been that big of a deal. Gil himself even says it's not something entirely important to him unless he's fighting the forest monster or the bull of heaven. It could have changed a slight bit about the fight, but it's unlikely to be what could have helped him win if he regained his wits.

Prana Burst slashes with Excalibur are just strong slashes. The sword itself has no armor breaking/piercing properties, has no sharpness related properties like Durandal, no boosts to stats, no buffs/debuffs, nothing.
Shirou should actually have dozens of blades more suited for cutting through armor than Excalibur (the sword, not the activated NP of course) .

No, the "Gold Version" is specifically spending a bunch of power to make it stronger. It's what she uses in her gambit against Zero Lancer. Any other time, it is enhancing it. That's why she doesn't take it off in the second Berserker fight in fate.
Excalibur is a rare weapon of high power and ability. When Saber pumps her considerable amount of prana into it, it becomes even more powerful.
It's already and 80 to 90 just with IA, and it couldn't cut through Gil's armor. Revving it up with prana allows her to cut through his armor.
