There is no reference to it in the dialog, but there are a few other references throughout the series that imply she has been sexually assaulted.
In the epilogue to Shiro (which was cut from Second Season's anime adaptation) she comes to terms with the "abuse" her father-figure dealt to her, and believes it is not her fault.
The conclusion she comes to in the Anime, is that the abuse "can't be helped".
