It's like saying Saber's entire character is defined by her development in Fate route and there's no character or meaning beyond that. She's just "But she's a king, but she's a girl".

Sounds like he's still being a dick of his own will, but he just didn't go as far as before. It seems odd that this causes you to feel pity unless something in the equation was changed to make him more sympathetic.
His family had more use for Sakura than him. He's a really prideful person and his pride as a Matou is shot when he find out a random girl designated to worm dungeon duty has more worth in his families eyes. So he's beating her and raping her to feel superior and to fell better about himself.

Yes, Shinji is a character to pity. He has no mother or proper father figure; they are both dead and he has a grandfather that is emotionally abusive and neglectful. He takes pride in his lineage but has no ability. An adopted girl from a rival household has more value than he does. She pities him but it backfires, leading to an unhealthy relationship and bad consequences for both.
Shinji was a kid who had everything he believed in shattered and kept lying to himself as not to deal with the harsh reality. He was a piece of shit and all, but it feels like it was all regrettable. I think Sakura understood him and felt somewhat responsible for how he turned out and the bad ends. What Shinji needed was a good friend like Shirou who could help him discover true self-worth and pull his head out of his ass. Shinji needed an ally.
So regarding the actual depictions of the worms themselves, seeing as how large they are, where exactly the fuck do they go?
