The reason why characters aren't placed next to each other is due to convenience.
Before, it was just a mismash of placing whomever at wherever there was space. I changed and moved people to the extent where characters can now be easily moved and changed without causing much trouble. And with the addition of making easier to understand.
Having characters of the same universe is somewhat pointless. Some were just added to make a point while others were strong to the extent where they needed to be placed. Others were just because some wanted them there.
