Rei Magnus needs to be a bit above TTGL, Bills is not higher then Gaav and Hellmaster.

Esdese isn't nearly as powerful as you think. She's easily the strongest character in that universe (Budou probably comes close), and in fact she's pretty broken in-universe with time freeze, but all of that is limited, and she's been clearly shown multiple times to have a very finite amount of stamina. Freezing an entire river drained her alot, and if she wasn't surrounded by an entire army she would have been very vulnerable. If Night Raid had a backup team, they could have pretty easily swooped in after the cathedral fight and finished Esdese off. She was on her last ropes at that point and probably couldn't use the ice anymore. The reason she won was because Night Raid was in even worse condition by then, and the mission had already succeeded.
tl;dr Esdese ain't god and her biggest weakness to exploit is her finite stamina.
