Have you noticed that there are folders for ongoing and complete manga? That's organization that comes as naturally as it can. It's only reasonable to expect that files will be reorganized when series gets completed and then the your naming becomes pain. How so? Put an example, please, because I'm not seeing it. You use the official numbers if there's any. If there isn't, then you use the chronological order of release. Sorry, but if you name files with decimal chapter numbers or non-numbers, you're never, ever going to cover all the corner cases and will end up with incorrect sorting. This is a fact. The scheme might require adjusting things like "chapter 15.5" into c015 x1, but it does guarantee that things will always sort properly and end up in the right place.

Probably had to do with the fact that it was one of the first digitally colored comics. Neckbeards were probably bitching how the computer colored comics looked "too artificial" and the manga purists were probably bitching because it was colored even to begin with (even though Otomo was overseeing the colorization and had handpicked the colorist himself).
