Why did Jitsu wa flop again?
Because they didn't deviate from the manga and skip the shit chapters. Like everything involving the glasses girl. Also the fanbase is tiny judging from the small amount of fanart.
>MONKEY d. Luffy
What did Oda mean by this?
>girl fights a guy
>guy wins with ease
Why does this rarely happen in anime?
Because it's anime, realism isn't to be expected. Even they guys couldn't actually beat half the shit they fight in shounen, especially because a lot of them are 10 - 14 years old.

What was her end game?
As I rewatch this, I find that Makoto wasn't even a bad guy initially until Sekai corrupted him.
Imagine how he could've been instead if he had just been left to himself and watched Kotonoha from afar first instead of rushing into things? At the very least, if he couldn't get closer to her, he'd at least remain someone with a good head on his shoulders.
Been a while since I've seen once of these
It may just be me but it seems like your 3x3 follows some sort of theme.
