I've been recently troubled by Java applets. I use both Chrome and Internet Explorer, but the same problems occur on both of them.
1. Either the applet doesn't load (this includes the reCAPTCHAs on 4chan)
2. Or the applet is taken over or hijacked by a spam ad asking to update flash. This even happens with YouTube videos.
I've tried all the malware programs I can think of and emptying the JAVA cache and reinstalled Java, too.
Anyone have any ideas?

Embedded YouTube videos that is. Like on forums and here on 4chan, too.
Here's an example.
You shouldn't have been using java applets in a browser for the past 10 years or so. Just disable everything related to java, there's no reason to use java applets.

None of the things you mentioned use Java:
Recaptcha is JS; YouTube is JS or Flash.
