Is this game actually quite hard or am I just shit at it?
I find myself having to take on one group of enemies at a time, then run back to find somewhere to rest or go back to temple to cure disease/poison.

Yeah, that's how it starts. It will be a while until you have some real firepower.
PROTIP: Take advantage of being able to dodge arrows and shit in real-time and kite enemies while shooting at them.

I've been having trouble stopping my spell users from getting fucked up. At the end of every fight that's slightly challenging they're always unconscious or dead

How many levels should I take in the skills? Just enough to Master them? Or do i max them all the way to 50 or whatever

Depends on the skill.
Some skills are essential to have mastered (Water Magic) and some you hardly need any points in (armor skills), and some just never stop being worth leveling (weapon skills for might classes, Fire Magic, Light/Dark Magic).
Non-combat skills like Merchant, Repair and Identify aren't worth having higher than level 10 by the end of the game, and can usually be kept around 7-8 for most of the game.

Good luck with that, reaching level 50 in just one skill takes over 1200 skill points.
