What would the type chart look like if there were only 9 types?
Hard mode: make it balanced.
Nightmare mode: pair up types in a different way and justify it.

I played a hack that consolidated Ground and Rock into Earth and Grass and Bug into Nature respectively and it took me ages to get used to Flying now being immune to Rock instead of weak to it

Why are cubone and marowak ground-type? They don't burrow (which itself only applies to a fraction of ground-types) or are literally based off land/earth (like claydol, groudon, etc are). They could just as easily be rock or normal-type.

You can't even use the argument that it's because they're brown because then Tauros, Kangaskhan, Slaking, etc would all be Ground, too

What's wrong with ANY of those? Don't be so literal-minded.
Think of how the Aristotelian or Feng Shui elements were metaphysically applied to everything. It's more about being aligned with certain cosmic forces than being literally made of a certain material.
It's not like Pokémon doesn't already do that. For example, the move Solar Beam is literally a beam of light, yet it interacts with types differently from other moves that are also described as beams of light. Moves like Peck and Bite are literally not any different from what real-world animals do, but aren't Normal-type. The move Rollout is Rock-type even when it's used by a pokémon that clearly doesn't contain rock. I could go on and on.
