That makes sense though, from a lore perspective.

Why WOULD a Thunder Punch from Machamp be stronger than a Thunder Punch from Electabuzz?

but electabuzz does get a STAB from it, so his thunder punch IS stronger even if ultimately it is less damaging because its from a weaker monster

Why wouldn't it? There's 2 parts to the attack, the electric typing, and the physical nature. Electabuzz gets STAB boosting the elemental part, but the great strength descrepency between Machamp and Electabuzz makes the physical force outpower the elemental gain that Electabuzz has.

Also, something to note that many people oft forget, is that these are multi-elemental creatures to begin with. In all forms of canon, Pokemon can use moves with an element outside of their type. Persian, a normal type pokemon, can loose fire balls. Machamp can generate electricity.
As hinted by the existance of types and STAB, a pokemon using a move outside of that type might not be very good with it, but it can do it.

Point being is, even if Machamp doesnt have the same affinity with electricity that Electabuzz has, it can still use it to some degree. There's nothing that contradicts this lore wise.
