The story from gen6 suggests that Mega Stones are the energy of pokemon that were sacrificed to the Ultimate Weapon and when the weapon fired that pokemon energy was released into the sky.

The energy solidified and responds to those pokemon only.

So what I want to know is, why are there two mega stones for Mewtwo if this is the case?

I don't think so, in ORAS Groundon and Kyogre power are highlighted as tremendous.
In the game Mewtwo is just a strong pokémon that went berserk and hid in a cave, but I don't think that it should be (lore-wise) stronger than ancient legends that made oceans and continents of the planet.

Also there's more than one Mew, but they can turn invisible and are very tiny, smart, and fast so theyre impossible to detect. Mew also does not lay eggs
