Now mix this with the fact his Personas can have immunities to PHYSICAL damage making him immune to any physical powerhouse can do nothing to him. Superman? Hulk? Goku? Maybe even Saitama? He's unkillable to them. Plus his truth powers might show him their weaknesses. Because they are a Truth that he can see.

The Kirijo-Nanjo stuff is part of the overarching plot. You can't tell me that the effects of the Philemon and Nyarlathotep bet didn't have lingering consequences in the later games.

I wouldn't call P3 "tightly" connected to its predecessors, but it's got connections and is clearly in the same universe. For that matter P4 is bound to P3 even without Arena. You actually go to Tatsumi Port Island and you meet or see NPCs from P3.
All the persona games are interrelated, but it's important for the series future that it never feel like new titles are getting weighed down by all the old lore, characters, and history. Each game should be able to strike out on its own and do what it wants. Within reason of course.
More importantly the only actual substance Yu has as a character is the fact that he ISN'T some elder god tier gary stu, he's a gary stu that's completely worthless without the bonds he's made.
At least until Ultimax occurred, though the writers for Ultimax probably wrote his dialogue after watching five minutes of the first Golden Animation Episode.

I only say tightly connected because the events of P3 is the fallout from the events of P1 and P2. It doesn't require character appearances but just mentioning the Nanjo Group and artificial persona users gives you the clues on what lead to this.
P5 probably takes place in the same universe but it's its own story.
Then a few years later we'll get Persona 5 arena where the protagonists have to steal a trophy and the P3 and 4 casts end up fighting them for it and there'll be a new toaster and Teddie and Morgana will try to compete in irritation.
