Alright answering my own question, since I figured it out. If there's anyone else having trouble this is what you do;
- Interact with skeleton when you see it, note will tell you to follow the red flowers
- Try each direction for room with 2 flowers (Don't worry you can back track, but save if you're worried)
- As you keep doing that eventually you will get to crystal room.
In my case I just had to keep going left, not sure if it's randomized or not though.

I used the crystals on myself because I didn't mind going in the dungeons. Even so both the 3rd and 4th crystals were brought by my slaves because I kept failing. I don't know even where the crystals are supposed to be in those two.
And as the game has no time limit, you can pretty much waste time until your slaves deliver all the crystals if you don't want going in the dungeons. I think getting the first two yourself is quicker though.
