Hey guys I just finished putting CFW Rxtools and unlinkin my NANDs onto my N3DS

Last bit was me getting FBI wrapped while in Emunand, but I'm guessing I can run .cia files now? I been downloading a few games to run how do I make sure I do not fuck up something and play?

If I downloaded an Uncensored Bravery Default, do you guys think that is a Japanese release and therefore need the Japanese DLC pack?

That would mean they took a Japanese ROM and replaced everything but the models to English, which is pretty unlikely. It's likely just a US or EU one with models replaced with JP ones. You can check the title ID and compare it with 3dsdb to see the actual region.

It's basically the same process but with different files. There is a slightly higher chance of bricks, but don't let that dissuade you from trying; I just downgraded mine, along with many others in this general, gbaTemp, /r/3dshacks, and 3dsiso.com. Just remember to download the CORRECT files (really, double check and remember to check your file's md5. Just Google how to check md5 on Windows or whatever OS you use), and to read through your guide of choice thoroughly more than once before doing anything.

Have you tried running HBL from EmuNAND? You can do that if you use browserhax from EmuNAND and got CtrBootManager with HBL on it. Alternatively use the Homebrew Launcher Loader CIA. That's how I used to set themes until I got my CHMM2 CIA working.

Well, nobody can 100% guarantee that you will never brick your 3DS as long as you have the correct files, but basically. You COULD get softbricked, in which case you only need to turn off your 3DS and turn it on into recovery mode (hold L+R+Dpad UP+A while turning on). Once in recovery mode it will ask you to update back into 10.3, then you restart the process all over again. If you have setup something like tubehax, it is advisable to remove it (change your DNS to auto-obtain on your active internet connection via system settings) although, unlike most people think, you can just turn off your router and your 3DS will prompt you to review your internet settings, allowing you to reset your DNS.

I'm trying to reformat my EmuNAND when I went into the Nintendo 3DS folder the recorded SysNAND folder I wrote down was 5GB and the newly created folder or the one that didn't exist before is 50MB.

The 3DS would come with whatever firmware it had when it was packed for retail. You could still downgrade as long as the browser isn't blocked (unless there was another entrypoint available at the time), but with the 10.4 update out you would have ZERO softbrick protection, aside from updating to 10.4
