Revamp the combat system while still keeping it turn based 1v1/2v2 and maybe 3v3. Spice up the mechanics with stuff like reaction skills, speed that actually influences the number of your moves, bigger moveset per mon etc. You know, stuff that has worked in turn based games before.

Go replay the games, or read up on the teams. Rocket was literally the only team that didn't want to use Pokemon to kill people, or other Pokemon. They wanted money and the master ball.

There's no reason to fix the core gameplay, because the gameplay works. To make it feel new, you just have to ditch the superficial stuff that never changes:

You'll probably always play as a child, because demographics, but they don't have to have the same start to every game. They don't need a professor, three starters, fill your pokedex, be the best, beat your rival, etc. They could come up with an entirely new motivation for your journey.

They don't need an evil gang or a rival. They also don't need gym leaders, elite four, or legendary pokemon, but it's wishful thinking for those to go away.

A real story that's very character focused. I usually enjoy each new Pokemon games story, but I enjoy it as a facet of the game. On it's own it's rather boring. It wouldn't be a terrible idea to add elements of non-linearity either, I think.

Make it completely open world. There's really no reason to not do this at this point.

Also, remove HMs, give the player another save slot, and add romance.

I always try to get one when I start a new game simply because he naturally learns a lot of moves that counter a wide variety of types on his own and what he doesn't learn can be easily taught.

Hell, I leveled one up in X and had Waterfall, Crunch, Iron Tail and Dragon Dance and those moves alone let me solo the E4 with no problems.
