There are a number of plot elements in MGSV that are player-decided, but there are a number of canonical moments that establish Venom as being a much more empathetic person than BB. For example, for as much as Huey may have deserved to die, Venom let him live in exile, which BB at that point in his character development is suggested to probably not have cared if in the same situation. His relation to the soldiers of Diamond Dogs is also established to be one of legitimate care, while BB is established by that point to have completely loss sight of the vision of a world where soldiers are not exploited.

the pre-boss scenes in act2 of mgs4 explain that as a clone, solid snake not only aged at an accelerated rate but also had been engineered to be sterile so he couldn't reproduce or otherwise be copied.

So he's not mindless, Snake is definitely a better character than BB. Has a lot more depth when it really comes down to it, BB had some tragedy but Snake is a tragedy himself, and he realises this. The plot is unfinished though, so I think Kojima was in the middle of trying to concoct an explanation when Konami started to shut him down. The hard mode versions of earlier missions are basically prototypes for what he really wanted to create. He just never had the chance to work out the plot details for why Venom had to say go subsistence or complete silence.
