I think it comes down to how they're designed to play. Terra specializes in hitting like a truck while Aqua is more magic based. Ven is fast but does little damage in the beginning.

The Nomura recommended order is Terra - Ventus - Aqua. But you kind of don't have to go that way. Most people end up doing Aqua last anyway because if you're playing FM she had more content than the other two and it kind of makes more sense to go at the end but like I said it's ultimately your choice.
