Splatoon. The game makes use of the gyro in the gamepad to add additional accuracy to aiming, and the bottom screen displays a map without cluttering the HUD on the TV. Sure, the game could be adapted for standard controls, but it's not just a simple matter of changing the controls - even weapon traits would likely need another look if the new controls can't provide the same accuracy.
And before you say it isn't popular, the game has sold over 3 million copies since launch. On a system with such a small install base, this figure is especially notable.
Some Nintendo DS games made extensive use of the touch screen, as well. I don't have immediate examples of 3DS games coming to me.
Fair enough, Wii and WiiU games that use the motion sensor stuff are somewhat unique.
