yeah those don't go in the update folder, they go in the 3DS folder
After about a week of fiddling with this POS, I can answer most of your questions with it.
If nothing comes up, it means the program is frozen. You're gonna have to hard reset and start again.
It has a tendency to not even boot up on occasion, and even more so to spit out the "Fail to get cia info" error.
When you created the EmuNAND
which was after downgrading, it literally just makes a copy of your SysNAND.
This can cause issues with things such as the presents when you install games constantly unwrapping.
It won't update your system either.
If you are paranoid about that still, you can use Tinyformat to do the system format.
I bought a $13 32GB UHS-1 SD card for my O3DS to replace an older, adapted 16GB mSD and holy shit the .cia installs are several times faster. It used to take an hour or more to install a ~1.5 GB game, and now it's only taking 20-30 minutes. If you haven't gotten a newer, higher speed card for your 3DS, you really should.

when you format system memory it tells you it'll unlink your NNID so you can just log back in and redownload your games

If you are formatting your SysNAND, keep your SD card in until you get to the step that asks are you sure you want to format.
Take out the SD card and then hit Format.
Reinsert your SD card when it's rebooting.
I was dumping my sysNAND into NAND but it failed at 39% and now my 3DS can't read my SD card anymore. Now I'm formatting my SD card and I have to start from the scratch

It just boots into a black screen and you can press the Home button but nothing happens, it gets stuck on the Home Menu transition screen. Tried a force shutdown and retried but the same thing keeps happening. No EmuNAND or CFW yet.

If you're in RxTools you can check the system settings and it'll have a weird version number with an RX in it
You can move things around in Emu and it won't affect sys, so you can use that in the future

I apparently need to open some menues in rxTools to install FBI, but that isn't possible as going to the rxTools site only installs the CFW and sends me back to the home menu. Giving no option for menus.
Just got my 3DS all soft modded a couple days ago and Im playing games. I got a 32gig card and have tons of games on it, just dont want to start something and not finish because distraction of other games.
I downgraded and installed browser and menuhax about a week ago. I started installing rxtools, but now can't access the homebrew channel through holding L for menu or scanning the QR code for browserhax. Am I using outdated exploits?

Download the "CtrBootManager-1.2.zip" at the bottom of the first post on the gbatemp link you posted. Rename the boot.3dsx in your SD root to "boot_hb". Move both boot.cfg and boot.3dsx from inside that CTRboot .zip to the root of your SD.
Not sure what you're on about with the menus. FBI is installed through homebrew I believe.

alright i'm fucking lost now. I downgraded my 3ds and got to the point where I placed "firmware.bin inside \FOR SD CARD ROOT\rxTools\sys\" I copied everything over to my SD card root and put it back in to my 3ds. When I turned it on and held L to get to the homebrew menu, nothing happened, multiple times. I did what the error section on the retard guide told me to do. However, whenever I scan the QR code, open the website, and press the little slider (it was automatic before I downgraded, didn't have to press a slider) I get kicked out of the browser with an "An error has occurred." message. Now I'm not sure what to do, someone please help this retard.
The ESRB might be higher for some games because while localization not only translates, it also usually makes some scenes more kid friendly. By having Japanese still in the game, the people who decide the ESRB also take the Japanese lines into account, even if the subs in the game go off of the localization.
Honestly it's hilarious, the 3DS has one of the worst libraries ever and yet it was fucking praised left and right. There's no substance in anything on the god damned console besides MonHun. The Vita is far superior, but now it's fucking dead. Ironically, so is the 3DS.

I feel that way too in all honesty. It takes me forever to finish a pirated or even digital game because the insert cart/disc thing is so ingrained into my head. Without that out doesn't feel the same.
You install a program like you'd install any other .cia file, except that this one doesn't take 30 minutes like a game would.
Then you just launch that program to edit/use themes. It's not really hard or stressfull, but you'll have to copy/paste a lot, again.

Holy fuck im stuck on this stupid CTRBootManager step for the past hour. Everytime I get into it which is like 1 out of like 10 I keep either turning into a black screen right away or it says it can't find my emuNAND and is forced to use my sysNAND.
Fuck me I've installed menuhax like 3 times to try to fix it.
You'll miss out on a few references, but nothing major in the slightest. By and large, the EO games are self-contained in terms of story.
On an unrelated note, do I have to install MEGA's browser extension for larger files? Is there any downside to doing so?
So I have been thinking of buying a 3DS to try this but I have two questions. Can I do this at any moment as long as my 3DS is on 10.3 or below? And will I still be able to play games released from now on or will newer games require some sort of update that you can't get after hacking?
As of now any 10.3 or under 3ds can, Nintendo is sure to patch it soon and if they patch the browser method on 10.3, which if possible they will do and you cant downgrade.
Games do requires upgrades but with emunand you can continually update to play them
You're best bet is just to buy a 9.2 3ds down the line since they can do it as long as you dont update
So the card that I got with my 3dsXL is aparently a 4GB card but it's only showing 2.79GB, this leaves me with a grand total of 860MB of free space now that I've finished installing all this nonsense on the card, are there any files that I can delete without destroying this shit or do I need to get a bigger capacity card?
I feel the exact same way... I think it's because I've already played most of the games I really wanted to on the 3DS already. Most of the stuff I pirated since hacking my DS is stuff I've been on the fence for. Plus I have a backlog of pretty damn good games on other systems.
What's more depressing though is looking towards the future. There isn't a damn thing I'm really excited for aside from Zero Escape Volume 3, and I already preordered that since the watch came with it for no extra charge.

What are you even talking about? You can do any number of games at once in bulk. I literally just converted 5 games in to .cia's not even 30 minutes ago, all in one go. Zero extra steps required.
You have to still install the cias manually of course (which can be done in bulk too via any installer), but converting a .3ds to a .cia can be done in bulk to prevent excessive switching.
