That's been my dilemma when making these choices.

The Institute is right when it comes to Science and creating a better world through technology, but they're so disconnected from the surface world.

The Brotherhood has the right idea about using force to cleanse the filth of the world but are sometimes too brutal in their approach.

The Railroad people are right about protecting the more innocent Synths who through no fault of their own happen to have human identities and just want to live.

Ideally you'd want a combination of all these factions to make a proper Commonwealth. THAT should be the "Good" ending, all else are half-measures.

As director of the Institute you can probably make them give a shit about the wasteland. The most out of the ending that you're gonna get is headcanon though since the ending itself falls flat.
